Instead of apologizing to Muslims, he should mention the inquisition and the fact that the church has apologized for that.
Then he should mention the current global wave of Islamic terror and demand that Muslims stop it, and apologize for it.
He should mention that at the time of the inquisition, it could also be said that the inquisition was not actually done by a majority of Christians, but Christians still stopped it and apologized for it.
Muslims must do the same at this time.

The Pope must NOT apologize for reading from an historical source that was not favorable to Islam.
No person should ever apologize for reading something aloud - unless it's negative to a group or nationality and the reader goes on to agree with the quote.
The Pope did not agree with the quote - he meerly read it. To render an apology would be negating human rights and free speech.

I have yet to see the text of entire lecture that the Pope gave where he 14th century Byzantine Emperor Manuel II Palaeologus. Seems to me that this is a typical case of taking a person out of context and not looking at the reason and intent he used the quote. In todays "emotionally charged" world, we should all put to practice more restraint. With all the critisim of the Catholic Church over the years, have you ever seen a Pope incite violence as a result of it? No. You never will either.

When she was delivered she came with the child (wrapped) in a rag and said: Here is the child whom I have given birth to. He said: Go away and suckle him until you wean him. When she had weaned him, she came to him (the Holy Prophet) with the child who was holding a piece of bread in his hand. She said: Allah's Apostle, here is he as I have weaned him and he eats food. He (the Holy Prophet) entrusted the child to one of the Muslims and then pronounced punishment. And she was put in a ditch up to her chest and he commanded people and they stoned her. Khalid b Walid came forward with a stone which he flung at her head and there spurted blood on the face of Khalid and so he abused her. Allah's Apostle (may peace be upon him) heard his (Khalid's) curse that he had huried upon her. Thereupon he (the Holy Prophet) said: Khalid, be gentle. By Him in Whose Hand is my life, she has made such a repentance that even if a wrongful tax-collector were to repent, he would have been forgiven. Then giving command regarding her, he prayed over her and she was buried. [Sahih Muslim: Book 017, Number 4206]

However, Muslims have always and still call their terror attacks Jihad, which means "struggle" in arabic, but is interpreted as meaning a religious war by non-Muslims.
However, no reprical apology has occurred from Muslims. and they still call it Jihad.
This is what Bush apologized for around the same time as the name change from Infinite Justice to Enduring Freedom occurred. I got the 2 mixed up previously.
