I have dual citizenship, American and Israeli. Arriving at Ben Gurion airport I always have to show my Israeli passport at the immigration counter. Once, I made a mistake and showed my American passport, the officer looked in her computer and told that I am an Israeli citizen, she returned my American passport and told me to produce my Israeli passport, I said sorry and showed her my Israeli passport. Nobody took my American passport away to be copied.

I also have 2 passports(Israeli and Danish), and the rule is that you MUST show “local” passport if you have one, you cannot enter Israel on other than Israeli passport – if you have one. So when I enter and leave Israel I use my Israeli passport and Only that.. So only if you let them “have a look” at the other passport they will see it, and this have never happened to me. And if I lost my passport and it turns out to be used to deal with a murder and terrorist, then I would have kept my mouth sealed and got a new passport, we only have one Israel.
