Japan does allow Muslims to enter its borders. Japan has Muslim communities and a beautiful mosque in Tokyo!

Japan does let muslims enter its borders however Japan does practice discrimanation based on religion, ethnicity or nationality. No one can become "japanese" or access citizenship in Japan unless you're a "real" japanese...
