Only due to recent articles in the papers have I come to realize that snakes and scorpions were common place in Israel. Is this an accurate perception? I've not been afraid when traveling in Israel but now that I've learned there are creepy crawly things...

This is a desert climate, half of Israel is desert. You will find many scorpions and snakes, this is Israel..

There are quite a few snake & scorpion species in Israel but with snakes its pretty much only the vipers you have to worry about and they are concentrated in the north & south rather than the cities.
There are also scorpions and again some poisonous maybe some spiders I don't know but even the poisonous ones are rarely life threatening to humans as long as they get antidote which there are of course stockpiles of.
You get dangerous bugs or snakes in most countries Israel is no different although a snake coming up through the toliet is one I never heard of before.
