There is a common mistake among people (even many Muslims) that Al-Aqsa mosque (which is considered the third holiest site in Islam) is the same as the dome of the rock. Actually it is the smaller sliver domed building on the southern side. The southern side also happened to be the least important part of the temple mount. The only real issue is the Dome of the Rock which is largely just a monument. That is where the third temple is supposed to be located. Maybe in the future we will have the technology to move the dome to a different site in a safe in peaceful manner. But that dose not have anything to do with Al-Aqsa. There is no reason I can think of that the Third temple and that Mosque cannot stand together on the temple mount.
