The killed gunman was identified as Mohammad Housh.
The army said the cell specialized in making explosive devices and Qassams.
The strike was carried out twenty minutes after a failed targeted killing in Gaza City. Two rockets fired by an aircraft at a car traveling near the Islamic University, a Hamas stronghold, missed their target and the car's occupants escaped unharmed.
Earlier Saturday, Palestinian officials said two gunmen were killed by soldiers in the Gaza Strip. One of the gunmen was affiliated with the Islamic Jihad and was killed in the northern Gaza Strip neighborhood of Beit Lahiya. The second gunman was killed near the Karni crossing.
Meanwhile, Palestinian rescue officials said a tunnel used to smuggle contrabands and arms to armed groups collapsed under the Gaza-Egypt border on Saturday afternoon killing at least one person.
Palestinian armed groups on Saturday morning rejected calls to stop rocket attacks against Israel. Islamic Jihad's military wing, the al-Quds Brigades, and Fatah's al-Aqsa Martyrs' Brigades vowed to persist with rocket attacks until Israel halts its offensive in the Gaza Strip.
